Shifter location - Bob , could use a little more information. Can we assume that you are using the big block engine frame stands and cross member? Pictures are probably going to be necessary.

Long throws when shifting- most likely excessive play in the bushings where the rods connect to the shifter or at the lever on the trans. I know these answers are fundamental, but there that is where I would start. It should be some simple overlooked item. Look around all used components looking for evidence of it being tweaked, welded or ? A "trick" used to shorten the throw is to redrill holes above existing holes on the shift arms or levers
