I had a similar problem with a mouse stained carpet...I removed all the carpet and as much of the tar paper as possible. I then washed it down with Pinesol and bleach..one dose of each diluted with water...let it dry and the sprinkled Arm and Hammer litter box powder (a baking soda formula) in the trunk and interior and let it sit outside...windows down for sevral days...vacuumed and then repeated the process..it worked good. No more mouse smell..as for installing the tar paper..try using a heat gun to make it soft and pliable...this will also make it stickier...a local carpet shop showed me this trick..they also heat up the carpet to get it to fit better. You might try SMS fabrics in Oregon to see if they have any original carpeting or know of a source. Having it dyed correctly would also be an option and perhaps the easiest solution.
