It might be the pilot bearing where the tranny fits into the motor. I think its called the pilot bearing. Also check to see if the driveshaft is balanced. Sorry for being a little vague, but I'm recalling a conversation I had with my engine builder.

Kris;

Look on the back side of the balancer in the recess by the timing cover--you should see a fairly noticeable counterweight cast into the hub of the balancer.

Look at this eBay auction at the top of the picture and you'll see the counterweight.
