The marks were a combination of assembly and Manufacturing plant indicators which could be on top of or under the final paint process used. Paint marks on the front of heads under orange paint, crayon marks on the firewall- an indication of body paint color paint marks on the booster, and finally any misc assembly plant audit or quality defect markings. Some of these were entirely random. Sometimes there were very few.

If you find them on your car during restoration reproduce them, its part of your car's individual and unique history.
